It's a very small comfort, but he seemed to have let it in during the summer so there at least weren't students. It's repeated in the second part of this chapter, when some Ministry dude implies that a basilisk attack would signify a new Dark Lord, but somehow the fact that it was sent while the school was mostly empty made it better.
